Медицинският университет е неразривно свързан със университетските болници. Макар и придобили самостоятелност в хода на демократичната здравна реформа, в университетските продължава да се провежда качествено образование.
Университетските преподавателите и специалистите, работещи в тях, се радват на изключително висок авторитет. Те са едни от най-търсените и уважавани специалисти в страната, със собствено място в медицинското образование и практика.
В момента Медицинския университет ползва за обучение на своите студенти базите на 13 университетски болници.

СБАЛ Ендокринология
UHEG consists of two Clinical Centers - Clinical Center of Endocrinology and Gerontology and Clinical Center of Nephrology. The University Hospital has several Clinics:
- Clinic of Diabetology with Center for education and haemodyalisis
- Clinic of Endocrine Surgery
- Clinic of Endocrinology with two wards
There are also a Polyclinic and Diagnostic sector for laboratory, hormonal, radiology and pathomorphological examinations.
An information system with clinical database and electronic patient's record has been working in the Hospital.
CCEG (founded in 1951) is the main Bulgarian Center for undergraduate and postgraduate education, and research in endocrinology, diabetology, endocrine surgery, gerontology and geriatrics.
The staff includes about 100 clinicians as well as non-medical specialists in chemistry, radiobiology, immunology, genetics and laboratory development (enlisted 18 professors and assoc. professors).
The diagnostic and treatment of in-patients are carried out in the clinics of endocrinology (43 beds), diabetology (22 beds), endocrine surgery (30 beds) and a ward for hemodyalisis (8 posts for diabetics with chronic renal failure). The out-patients' department provides about 50,000 medical examinations per year. Laboratories of clinical biochemistry, radiobiology, immunology and hormonal determinations, genetics, histo- and cytomorphology are available for clinical investigations and research. The main priorities in these respects are: diabetes mellitus, thyroid, parathyroid, hypophiseal, adrenal and gonadal diseases, including endocrine tumors, autoimmune diseases, endocrine hypertension and heart complications.
CCEG organizes specialization in endocrinology for 150-180 physicians per year in 15-20 postgraduate courses as well as individual education and practical training. The center is a base for undergraduate teaching and practice for 100-150 medical students in Medical University - Sofia.
CCEG is the leading institute for the development of national programs: for prevention of iodine deficiency disorders (IDD), for diabetes mellitus prevention and treatment, for osteoporosis etc.
The main research priorities are: the new methods for treatment of diabetes, pathogenesis of diabetic complications, education of diabetic patients and help care providence; pathogenesis, diagnostics and treatment of Graves' diseases, TAO and polyglandular autoimmune disorders; Cushing disease, pituitary tumors, thyroid cancers; the pressor and antidepressor humoral factors of hypertension in endocrine disorders, factors of endocrine male infertility etc.
CCEG participates in several international projects and collaborates with some institutes in Belgium, France, UK, USA.

University Hospital for Pulmonary Diseases "St. Sofia"
Established in 1938 as an institute for tuberculosis, later evolved into a multidisciplinary hospital with 5 clinics (3 therapeutic of which 2 for adults and one paediatric, one intensive care and one thoracic surgery) totalling 212 beds. Since 1990 is part of Sofia's Medical University, with 2 professors, 11 Associate professors and 36 assistant professors as staff. The hospital has elaborate out-patient, PFT, microbiology, clinical laboratory X-ray and bronchology departments, encompassing all types of contemporary diagnostic procedures. The Hospital serves as a national referral service for pulmonary diseases in Bulgaria.
